I have 2 layers.. City (blue) and Settlelment (yellow).   I want to be able to add the settlement polygons to the city layer, replacing the sections of the city layer with the settlement shapes.   Basically add the settlements as small cities.    I have QGIS and MapInfo pro, but can't find anything that will do what I need in there.

I have tried doing a union, and it sort of works but leaves the attribute table in a bit of a mess.   It seems to add extra attributes that don't seem to be on the map. Not sure I can trust it.

Doing Union of those two layers in Qgis will give you the desired output. Even the atrributes will be quite clean and in order.
